&lt;p&gt;The PATH was set to point first to /usr/local/bin and then to /usr/local/apache2/bin. I had an old copy of apxs in /usr/local/bin and this messed things up it seems.. &lt;/p&gt;

&lt;p&gt;Reversing the order of the path so it looked at apach2 first solved it for me. &lt;/p&gt;
